However, spokesman Christopher White said flight plans are having to be loaded manually because of a malfunction with the automated system.
"Everything is safe in the air," White said.
Hartsfield-Jackson Atlanta International Airport, the world's busiest airport, has been particularly affected.
AirTran had canceled 22 flights and dozens more flights were delayed as of 8 a.m. EST. Delta Air Lines also has been affected.
The FAA said in a statement that it is having a problem processing flight plan information.
"We are investigating the cause of the problem," the agency said. "We are processing flight plans manually and expect some delays. We have radar coverage and communications with planes."

Nepal follows Maldives: Nepalese Cabinet to meet on Mt Everest
On 4 December prime minister Madhav Kumar Nepal and those politicians physically fit enough will ascend 17,192ft (5,250m) to base camp.
This meeting, to be held before the Copenhagen climate conference, aims to highlight Himalayan glacier melt.
With ice in the region melting at a rapid rate, lakes have been formed which could flood nearby villages.
Melted ice and snow also makes mountaineering routes more hazardous.
At such a high altitude health is a major concern, so a team of doctors will accompany the politicians.
They will fly to Everest's only airstrip, Lukla.
Doctors will make a final health assessment before a helicopter takes the cabinet to base camp, at the foot of Everest.
Once there they will hold a brief outdoor meeting.

John Demjanjuk's Nazi Trial Opens
John Demjanjuk, an 89-year-old former U.S. auto worker, went on trial in Germany on Monday facing charges he helped to force 27,900 Jews into gas chambers in an extermination camp in 1943.
Demjanjuk entered the court in a wheelchair, a Reuters witness said. More than 200 journalists from around the world descended on the court in the southern city of Munich for what is likely to be Germany's last major Nazi-era trial.
German state prosecutors believe Demjanjuk, who was top of the Simon Wiesenthal Center's list of most-wanted war criminals, assisted in murders at the Sobibor death camp in what is now Poland, where at least 250,000 Jews were killed.

Gold and Oil Surge on Falling Dollar
With the US Dollar spinning out of control, commodity prices are reaching record highs. Gold just recently peaked at a record high of $1120, which strangely wasn't a big story in mainstream media outlet. While it is commendable that the Mainstream Media are trying to quell fears of the Recession, often stating that the Recession is now over, but Gold reaching a record high seems like a big story, no?
Gold's record high can be easily justified because of the Dollar's recent weakness.

America Shows Her True Colors in Ukraine!
Well surprise, surprise - Lets watch a video and see what America is up to today with our tax money. The talk of reset by America with Russia just fell apart with this inexcusable renewal of stupidity.America has reconfirmed the desire to continue the political meddling in the gas industry in Europe in attempt to disrupt the business. This was already well known in Russia but ignored in the Western world. It will be interesting to see if the EU can show any independence from the Washington...

Gold on a Record Run, Where's the Media?
With Gold soaring to Record Highs, almost hitting $1150 so far, where is the media? Why is this not front page news? Lets assume that there are many more pressing issues, like the unending coverage of the health care reform, Sarah Palin's new book

Word of the Year
What word best sums up 2009? How about the word ‘unfriend’, that’s the new Oxford American Dictionary’s 2009 word of the year. Unfriend means, of course, to remove someone as a friend on a social networking web site such as Facebook.

Sesame Street, which many consider one of the best shows ever for children, has no respect for Fox News, a conservative blogger says. We'll guess he's not going to be celebrating Sesame Street's anniversary or Big Bird's Birthday, anytime soon
